Three days only? Well you can still visit some of the highlights of Flores like Kelimutu and/or the villages around Bajawa or a 3 daytrip from Labuan Bajo via Wae Rebo and Ruteng.
Below 10 options for a 3 day trip.
The must absolute see's (or the most visited) should be the base of the day and are blue coloured. The yellow coloured ones are not yet popular but worth a visit to my opinion.

The north coast between Maumere and Maurole is gorgeous with a few "adventurous" stretches.
There are 2 roads from the north coast to the south.
There is one via Maurole and Wologai, This is not the best one and partly potholed but the most beautiful one to my opinion and you can visite Wolopaku coffee plantation and Wologai traditional
village en route. However, these also can be visited on day 1 on your way to Moni. Just beyond Wologai you meet the Trans Flores road to continue to Ende.
For the other road you follow the road 15 km's beyond Maurole which lead to Detusoko. This is a better road and you will meet the Trans Flores road again in Detusoko.

Altough most people visit Kelimutu for sunrise, eg in the morning you also can visit the national park in the afternoon. When you start in Maumere between 8 and 9 am you can go straight to Koka Beach, have lunch there and continue to Kelimutu National Park.

With 3 days best to Ruteng first, then to Wae Rebo on day 2. In the rainy season the road via the south coast via Nangalili might not passable because of floods and landslides. Then you need to
travel via the Trans Flores Road to the junction to Todo and travel south from there. Be aware that this will cost much more time; count on 5 to 6 hours.
You can't visit all see's and do's which are mentioned. Please choose what interests you most and coordinate with your driver what is possible within the given time.
Be aware of the costs to visit or overnight in Wae Rebo.
From Ruteng you can take the road to Iteng, 5 kilometers before the village is a junction to the west, a brandnew and good road. However once at the south coast the road is very very bad.
